A rice microarray slide with 14,013 unigene DNA elements was printed. The ESTs derive from a joint effort of three institutions with cDNAs from salt- and drought-stressed plants harvested at different developmental stages. The unigenes are based on sequences of 26,133 rice clones from 10 cDNA libraries. Five libraries are from different tissues of salt-stressed rice, two from plants water-stressed in either growth chamber or field conditions, and three from tissues of unstressed plants. The sequences have been combined in contigs by using "PipeOnline", a web-based resource designed by the OSU Bioinformatics Group. Contigs shorter than 100 bp and clones matching same Gene bank ID for top blast hit were removed, except for one clone per contig/gene name. The final set of unigenes are represented by the following libraries:
Nipponbare rice, 3-4-week old (UI), Roots, 19 hr, 200mM NaCl, 2363 clones;
Nipponbare rice, 3-4-week old (UI), Leaves, 19 hr, 200mM NaCl, 993;
Pokkali rice, 10-day-old (UI), Roots, Unstressed, 770;
Pokkali rice, 10 day old (UI), Roots, 12 hr, salt stress, 529;
Pokkali rice, 10 day old (UI), Roots, 24-72 hr, salt stress, 1194;
Pokkali rice, 10 day old (UI), Roots, 7 day, salt stress, 601;
IR64 rice, heading (MU), panicles , Drought stress 4 days, 8071;
Rice cv. IR62266 (IRRI), Leaves Drought stress 1151;
Rice cv. IR62266 (IRRI), Leaves, Unstressed 145;
Rice cv. CT9993 (IRRI), Penetrated roots, Unstressed, 399;
With only 8% of the ESTs from non-stressed tissues, the probes on the array are strongly enriched for transcripts expressed in drought- and salt-stressed plants (support by NSF DBI-0223905, the Rockefeller Foundation and BMZ, Germany).
